Please be patient - I said in the other thread that z-layers and domain decomposition are an unusual set-up, but I was wrong. In fact a year ago I was looking into a very similar model set-up, but the problem there was not this numbering of boundary cells, instead it was about the interpretation of the water quality processes and the subsequent results. So, yes, DELWAQ does work with z-layers. There is, however, something going on which I have not got to the bottom yet.

Glad to hear that. The problem is that DELWAQ assumes a particular numbering structure in case of a t3D application and that was upset by a procedure to filter out those exchanges that would never contribute to the transport (exchanges involving inactive segments).
